Hi Tina,
I have checked the Military Indicies on FMP, unfortunately I cannot find a birth for John Wellington Bathgate. Also unfortunately the GRO Births at Sea Index does not start until 1854 so not on there either.
There is a John Bathgate on the GRO REGIMENTAL BIRTH INDICES SUPPLEMENT, shown b Kingston C.?. but 1859, too late for your John.

I can understand your frustration as I am also trying to get the lowdown on Simon Bathgate. My friend is the great great grandson of the John Bathgate born 'at sea'. I have nothing more useful to add except to say that if you look closely at John's marriage certificate to Jane Reid where, as you say, his mother's name of Mary Duffy seems to have been crossed out - it actually hasn't been. Look at the name of Jane Reid's mother. It looks exactly the same as the bit that has been crossed out against John's name - looks as if the registrar was just correcting a mistake he was about to make. The only other thing it is useful to note is that in the 1841 census Simon is shown as living in Church Street, Tranent which is the same street that John is living at in 1851 - it would seem to be too much of a coincidence if they weren't related.
